i had this problem it almost friend my amp.
ended up pulling the rubber plug around the exhaust vacuum line running out the bottom of the right side compartment.
dealer was trying to get me to pay thousands to replace roof seals.
put the amp on spacers and pulled that plug and never looked back.
it also never happened again.
this happened after a bad rain storm

i have this problem, i figured it was because i have an aftermarket bootlid (but i guess not)... atm i've got a towel over each side which soaks up all the water nicely... when i do the sounds im gonna put extra rubber around the seals to get it to be water tight...

that is dangerously close to the battery :\

Same as that mate, as I found out on here, it's a common problem on E93's and mine became apparent when all speakers blew on the nearside of my car due to water coming into contact with my amplifier, which is situated in the boot behind the panelling on the nearside. It's inevitable that that this will happen, so you need to get this sorted ASAP.
If possible, get someone in the boot with a torch and run a hose over it, you may need to remove the lining inside on the left and right.
