Yes, the geometric adjustments will be the same for each image, so the layering will be no problem at all. There are some automatic dynamic range adjustments that you'll want to remember to turn off, but that's real easy to do. I convert the RAW files to DNG (digital negatives, a generic RAW-like format) in DxO and then let PS CS4 stack and combine them for HDR. I do a +2 and -2 in addition to the normal exposure.
