Now, after the trans gets up to operating temp, it shifts about the same roughness as before. It is not smooth on cold start (normal) but once temps and oil starts flowing (about 10 min into drive) the transmission shifts like butter. It is awesome. Once operating temp is achieved, it starts shifting rough/hesitating again.

Any thoughts?

I have thought that there could be a block in the trans cooler, could be oil fluid level (still possible), etc.
I did the atf change last week. You may have correctly, but did you fill new oil w the car running and cycling thru prnd?
