Stage 1 is a definite upgrade from stock.
I have an upgraded intercooler as well and stage 1+ was an even larger jump. Generally speaking the more supporting mods you have, the more aggressive tunes you can run.
I uninstall my cobb when brining my car in for warranty work.
I saw you asking about 0-60 times as well...I have a PTF custom map for my car/current mods (e92 AT 335xi intake, intercooler, oem run flats) using the AP 0-60 tool, I consistently clocked 3.7-.8 times
